There is also much less value in surviving with a short stack, because all payjumps are only half, what they would be in a normal MTT, and you cant win anybodys bounty. So you actually dont mind getting into a coinflip situation like this. You had 55% equity against his exact holding and given the pot odds you only needed 45% in pure chip EV.
