I put him on KQ, when i got second Jack, i thought have good hand.

He leads out, which is called a donk bet, when he just called preflop. Its a pretty small sizing, and you have a gutshot with an overcard as well as the nut nothing. So I think, its pretty mandatory to continue here. On the other hand I am not sure, you will get enough folds by raising, and you dont want to get 3-bet. So I agree with taking the passive line and just call, but my second choise would be to raise this donk bet.

Turn
Now you have a pair, but unless he is leading with specifically 8X, 99 or TT, which seems kind of unlikely, this card did not really change anything, since you were already ahead of bluffs. Its actually a somewhat bad card, because it sort of counterfeit your draw, and it could have made him a straight with AT or T9. Still with his small sizing I think, you need to continue, and as on the flop I prefer the passive line of just call.

River
You made trips, and he bet really small again. This time your hand actually did improve, because you now beat KX and QX and as you say even KQ. He bet really small again, but even so its bordering on an overplay to raise trips on the river, when both straights and flushes are possible. It can be ok though, if you think, he call to much, and that his sizing is a sign of a weak hand. The only caveat is, you need to be able to raise-fold, because if he comes back over the top with a 3-bet, trips is essentially never good on this board.

Results
Its pretty wild, he folded the A high flush to a raise on the river especially given, that this was still not a very big pot. Apparently he thought, you would only raise a full house. And while you can certainly have some full houses on this board, some of them would often have raised the flop or turn, and I would personally have snap called with the ace high flush in his situation.

What happened here is known as an accidental value bluff. Which mean one player is betting and raising with the intend to get a worse hand to call, but then another player instead end up folding a better hand. Whenever this happen, at least one player is completely off in their hand reading, and here I will say, it was mostly the opponent.

This is mostly because of his sizing throughout the hand though. If he had gone bigger on all 3 streets, then you should clearly just have called him down, and if you raise, which would likely be a jam, then you would be turning trips into a bluff, and it would not be crazy for him to fold the A high flush. But because of his sizing he is the one, who made a clear mistake on the river.

At these stakes, a small river raise is probably fine... I'd go slightly smaller.
Crazy that he folded a flush... I thought that was your hand at first and I was typing, you shouldn't fold river, but then realized you have AJ.

Your range read should have been deeper than KQ--as you saw he had flush draw and was setting his price to get to the river.
Take the time to study by building full ranges on flop- then- turn then river.
Example what leads small on this flop- Kx weak does JT might Qxhh Ax flush draws do-- would KQ not check raise? If KQ did lead small flop why bet small again on turn?

What part of your range does this bet sizing target? What do you fold? what do you raise? Is this sizing even trying to get folds
